Heat transfer in multilayer / Overlapping problem

Hello,
I'm working with heat transfer between different layers (thickness nm) on the glass substrate (thickness mm).
I build the the glass block and add mutilayer on the top border of the glass. However, I got the overlapping geometry problem when I saw the result. The multilayers overlap to the glass?
How I can fix this overlapping problem? Thank you!
